We had similar problems with invisible mouse pointers. Disabling the
"cursor" plugin to gnome-settings-manager resolved the problem. (This
plugin shall disable the mouse pointer until it is needed -- for purely
aesthetical reasons, see https://bugzilla.gnome.org/show_bug.cgi?id=687791)

You can disable the cursor plugin for all users using dconf:
1. Create file "/etc/dconf/profile/user" with contents:
     user-db:user
     system-db:site
2. Create dir /etc/dconf/db/site.d
3. Create file "/etc/dconf/db/site.d/00_site_settings" with contents:
    [org/gnome/settings-daemon/plugins/cursor]
    active=false
4. call "dconf update"


By the way:
Having a site dconf file proved to be very helpful for a lot of things,
like configuring desktop appearance for all users.
