I have (hard-)linked the libs
cp -l /usr/lib/liblua5* /usr/local/texlive/2009/bin/x86_64-linux/
and now it is working.

Sorry to insist, but does
/usr/local/texlive/2009/bin/x86_64-linux/liblua5.1-sql-mysql.so.2.0.0
actually exist? All you're showing us here is a link.
Head meets nail, I think. When you copied the stuff from /usr/lib/,
it looks like it only copied a symlink, but the actual .so file was
altogether elsewhere. Result: a broken symlink, which of course will
not work at all.
