Eric & Israel:
Come to think of it, the Eclipse icon (it's an Integrated Development
Environment for Java) on my desktop looks a little strange, as if it's
been cropped from what it might have been before.
The resulting (cropped?) icon is normal size in other contexts, and is
the same size as other icons on my (Lubuntu 13.10) desktop.

Comment #13 tests out some of the theory we have come up with, and
that Rafael has been advocating for.
tl;dr;
changing the desktop file from
Icon=/usr/share/pixmaps/icon.xpm
to
Icon=icon
fixes the issue altogether.
Someone commented that it affected Xubuntu 12.10 & 13.10 as well.
