I uploaded using the upload function on cpanel file manager. As for the rest of
your mail, I have no clue on how to proceed.(Alittle lost) I do not have shell
access

How did you upload the files? Check if you uploaded the php files in binary
mode. The char-set settings on your server could be different to the one your
computer.
To exclude if the upload didn't alter any files do a quick test.
Extract the original Joomla zip file into a temp folder directly on
the server and make a diff of a standard file such as footer.php.
Assuming that you have shell access?
