It might be that LyX cannot support directly \dj and \DJ, because the
support is really intended for accents (that's why it outputs \d\{\j},
I guess). What do \dj and \DJ look like normally?

Concerning native latin2, do you have problems with LyX or when
sending tex files to others? In the latter case, you can use something
like
  recode -d latin2:latex myfile
to translate it.
