This is so simple, that I wonder about the Computer Science PhD Program they are running there.
Take their template and run it through tex2lyx. Move all the formatting you can from the Documents->Seteing->Latex Preamble into Lyx proper and leave only what LyX can't format directly in that preamble Then put the front matter into an include file so it doesn't bother you on the screen and hack on the text.
