Are you sure WinEdit compiles your tex file multiple times to make
indices, citations etc correctly typeset?

You can see from the status bar that how many times lyx runs latex.

You are right - WinEdt only compiles it one time which is sufficient if there are only minor changes in the document. Is there any possibility of "short compile" in lyx, too?
