Obviously, from the lack of clear, simple replies, this is not a trivial problem. I use powerdot, not beamer, and it is not trivial there, either. But putting one logo on every page is. A simple solution would therefore be to create a combined image with the two logos in it, spanning the full with of the top of the screen.
