Yes, you can leave Cygwin alone, provided that you have a Windows installation
of LaTeX (MiKTeX, for instance).

Assuming you have MiKTeX (or some other Windows-compatible LaTeX distribution)
installed, you might try the following before reinstalling.  Go to the dialog
where you edit your system path (see, for example,
http://www.mathworks.com/support/solutions/en/data/1-15ZLK/index.html if you
don't know how) and make sure that any MiKTeX (or whatever) directories are
listed ahead of any Cygwin directories.  If they are not, edit the path to make
it so, and see if that helps.  Cygwin comes with a version of LaTeX.  I have not
used Cygwin in a long time, but back when I did, the LaTeX that came with it was
incomplete and not useable by LyX.  So if Cygwin's path moved ahead of MiKTeX's
path, LyX found the Cygwin version of LaTeX and Bad Things Happened.  If you
were fooling around with an update or adjustment to Cygwin, it could be you
inadvertantly moved its path to the head of the queue.
