It is just that the mhchem package is not supported (yet) by the LyX->HTML
converters.

File a bug report for the LyxHTML converter.

Assuming that you use eLyXer as external converter, you might:

* try a different converter (e.g.tex4ht) 
* report the problem to the elyxer author.
