thanks for your input - all of you were right and had some useful info. One in particular (Liviu - with the LyX archive) helped to identify graphic files which needed to be included. Important things I learned: 1) Journals want flat file structure 2) only submit one .tex, otherwise the system is confused 3) include the bbl in the .tex - I think this was necessary, but might have been caused by two .tex files 4) It is very useful, to have a good LaTeX editor to do the fine tuning (I used kile)\ 5) tikz is very nice, but they seem to use an old version.
