I tried compiling Lyx's help file on lilypond with xetex and libertine
and
it works fine. I even scattered a few umlaute at random with no
problems.
So it looks like there are no issues preventing lilypond to work with
either system fonts and xetex.

of the settings>fonts after
choosing nonTex fonts.


That probably means you don't have Libertine installed as a system-wide
font. Which system are you on (Mac/Linux (if so which distro)?Windows)?

May I send you this file directly, and could you try

  with your libertine
and with my TexGyreBonum

It seems to work fine with Libertine and XeTeX (see enclosed pdf) . I don't
have Tex Gyre Bonum installed, so I could not try it with that font. But I
would expect errors similar to what you got if I try compilation with an
uninstalled font.

So the question is: Are you sure you have TeX Gyre Bonum installed? Can you
try to open another application (e.g. Libreoffice or Microsoft Word) and
check whether you can select if as a font? If not, then you have to install
those fonts for your platform (instructions will vary from platform to
platfor and even from distro to distro, for Unix).

for trying out my lilypond file. Since I do not have Libertine available (although it is in my texlive 2013 archive as a tar.xz file) and you do not have Tex Gyre Bonum, which I have (in fact I am writing with it just now to try out), I have to find out how to install Libertine under my either Kubuntu or Debian, I will let you and the list know whether this solves the issue of missing
Umlaute in the lilypond file.
