I don't use Windows through BootCamp or VMWare Fusion, but I thought I would 
quote the results of a Google search from the Carbon Copy Cloner FAQ:

To reiterate the points that both Zack and Lynne have made, CCC cannot make a 
bootable clone that includes a separate BootCamp partition, but it can create a 
bootable clone that includes a VMWare Fusion virtualized image made using the 
BootCamp partition -- however, you would not be running BootCamp if you used 
this bootable clone, but instead accessing Windows through VMWare Fusion.

I'll add that neither Carbon Copy Cloner nor SuperDuper! will back up the 
recovery partition that gets installed on your hard drive with Lion. This is 
the small partition that lets you hold down Command-R at start up or the Option 
key at boot time to select and start up from that partition. You can create 
external recovery disks with Lion Recovery Disk Assistant, as outlined in the 
"Take Control of Upgrading to Lion" guide or in the recent TidBITS article, 
"Lion Recovery Disk Assistant Creates External Recovery Drives":

I'll list a few of the answers that have appeared in the Apple Discussion 
forums for backup tools that will handle cloning the BootCamp partition.  Most 
users preferred to handle the Mac partition backups with either SuperDuper! or 
CCC.  Although some of the following can handle both, they may be meant 
primarily for drive imaging, so there are other tradeoffs (e.g., take much 
longer, fewer backup/restore options with more specific functionality, etc.)

(I'm not sure whether you run this from BootCamp; the description of how 
someone used the "Backup Partition" option of HD Manager 2011 to boot from DVD 
sounded as though it might not be accessible.)

The inability to use Winclone under Lion and its lack of current 
development/support was mentioned, and it wasn't clear whether Clonezilla, a 
solution that worked under Snow Leopard and which is free and open source 
software, would also work under Lion.
