If you were wanting to copy your active System Folder then you should have booted from System CD and then copied it. However that isnt to say that was why you crashed but many active System files wont copy. Now you need to repair your System Folder if you are bothered - or abandon it and just copy all the data that you want over to your new HD. Sorry if I missed anything.
