Just a follow up in case someone has an Atrix Laptop that they want to use
with a bbb and machinekit.
I was able to get it to work with some caveats.
It seems that my initial confusion was cause by a bad SD card. After I got
that resolved I was able to boot up machinekit.

There is something a bit strange going on with the Atrix Lapdock. It
seems that if the Atrix is plugged into the USB is plugged during the bbb
boot sequence nothing plugged into the USB worked.

If I just had external mouse plugged during the boot sequence, no problems.

If I plugged the Atrix into the BBB usb after the boot, no problem. It's
not the most elegant solution, but it works for me now. If someone has
this worked out.. I love to hear what's going on.
