Well, to run so called "headless" installation of Machinekit on your BBB and connecting from normal desktop PC (lets say Windows) you don't need the desktop environment installed on Debian on your BBB.
I don't know Tightvncviewer, but it will be probably RDP software. You don't need this. All you need is SSH connection to your BBB. So BBB connected to local network and installed openssh-server package on Debian on your BBB. Then you connect remotely to your BBB from Windows machine over network by console terminal. (Of course, you can do the same over RDP, it will eat some resource, but will be good too.) You need to then install Machinekit on your BBB by following http://www.machinekit.io/docs/getting-started/installing-packages/ .After installing you should be able to type halrun and run the realtime service/whatever. (Exit command to exit.) Can you get to this point? Cern.
