Have you tried to follow the HOWTO on https://machinekoder.com/machinekit-debian-stretch-beaglebone-black/? I know it is not for Jessie, but if you do not have any specific reason for staying away from Stretch then try it. At least as another system - if you are booting from SD card (and not the internal memory), you can try it easily just with another card. It should give you at least enoughtconfidence to solve your other problems.
