I had an iTunes modal alert come up in my iTunes space while I was in another space in another app with multiple windows and I couldn't figure out where the alert was coming from. I got out of the habit of using Spaces until Lion showed up, so I was not aware of this issue prior to Lion. Certainly needs to be addressed. Another issue I radar'd: when you have an external display hooked up, you can't drag an app (and its windows) to a space across displays to a *different* desktop. You first must drag the app to the same paired-desktop on the other display, then move it to the desired desktop (space) on that display.
