I've been doing this for over a year without issue as far as I can tell. I moved the Movies (not the music) by making a tcsh/bash level symbolic link to the hard disk from the SSD (I had forgotten about telling iTunes to look in a different place). A Finder level "alias" would not work but a symbolic link seems to work fine. I also moved ~/Library/Application Support this way as well and it has been functioning fine. (Moved that one due to all the iDevice backups) and IIRC I also moved Pictures from my home dir.
