I'm still on 10.6.8, so I dont know if my way of syncing will work with el Cap.

What I did is placing the Folder called "mailboxes" inside ~Library/Mail 
somewhere externally and replaced it in ~Library/Mail with a symlink. 
In the external mailboxes folder, there should be at least one named mailbox 
(i.e. XXXXX.mbox)
After receiving Mails, I drag'n drop them to XXXXX.mbox which shows up in 
mail.app's mailbox section.
Chronosync then syncs my external folder and in the ~Library/Mail at least the 
envelope index, at your choice also other stuff, but NO pop.xxx@xxx- folder
