Get a copy of your data onto a second external drive first. That USB key will probably do just what you want. Time Machine wants Mac OS X Extended volumes for backups. That means destroying any existing data on the device. Moreover, Time Machine wants to consume as much space as there is available, so sharing Time Machine with other uses is not a good idea. When you’re up and running with El Capitan, shove your important stuff onto iCloud Drive, where you can’t accidentally format the drive. Don’t rush into anything.
