Are you sure it is not in your archive? It would be interesting to know what the Gmail web application thinks is the status of the message. If you want to invest age, try going to https://mail.google.com/ and then searching for the message. Bring it up and reply with the labels that google has the message associated with. Gmail does not internally use a folder like structure, so IMAP which does think of email as having folders can on occasion act strangely. This is especially the case if you ever followed instructions to make older Macintosh Mail software work more saintly with Gmail by modifying IMAP settings for Gmail in the past. I believe I sent a message to MacVIsionaries about 10 years ago with an article from Tidbits.com giving ways to make mail work better with Gmail. All of those issues were corrected directly by Google and Apple in the following year.
