Hello Allison, This kind of thing happens sometimes when a file gets corrupted for some reason.
Here's something to try. In your Home folder, open the Library folder (this is hidden by default, but you can get to it from the Go menu). In Library, open the Preferences folder (not Preference Panes). Then find com.apple.systempreferences.plist, select it, copy it and throw it in the trash. Paste the copy onto your desktop in case you decide to restore it. Now go into System Preferences and reset the FN key to suit your needs. If everything starts working properly, you can throw away the copy of the plist that you saved to your desktop.
