Allison, never seen a case where the checkbox would remain in either state. 
However, you can always hold fn prior to using the function keys and achieve 
what you are wanting to do.
Have you tried creating a test account and see if the behavior persists in that 
account or are you only using a single login. Also, when you did a clean 
install, did you restore from a backup? Restore settings etc. not the OS.
