Hi,

I would also turn off the I-R Receiver on your Mac as I believe that Pairing it 
to the ATV will only restrict what remotes the ATV responds to.  To turn it off 
of your Mac, go into System Prefs, in the Security & Privacy pane, unlock it, 
then uncheck the I-R Receiver item.

The Remote app on the iPhone/iPad will sync with whatever is going on with your 
ATV once you get to the Now Playing option as long as you are asking it to 
control the same Library.
