The first one (enumerating them in logical order ;-) is that it's difficult to search just in the folder having some subfolders because when you add it all of them appear in the listbox as well and you have to delete them manually later. And for me it would be inconvenient because I have Mahogany folder under which I have: BugMessages, BugReports, CVS, ListAdmin and TODO folders. So to look only in Mahogany folder I'd have to do "Remove" 5 times. The advantage of the check listbox is that you only have to check/uncheck one item to toggle between searching recursively or not.
