I assume you tried relaunching MailMate. Before relaunching you can also
tell MailMate to forget the previous location of windows like this:
defaults delete com.freron.MailMate MmWindows
(Copy/Paste the line in a Terminal window.)
I have an external display myself and I often connect/disconnect, but I
haven't experienced this problem. Let me know if you find some kind of
reproducible behavior. (I have an extremely annoying bluetooth issue
when disconnecting/connecting, but that's a different story.)
