1. Reply-to: When adding an other email address in "Mail Settings > Accounts & Import" there's a way to define a different reply-to address. I haven't used this feature, but it looks like the Reply-to address would not be changeable for each individual email. Though not the same, you could use different 'from' addresses.
2. Focus: When Mailplane starts, the OSX launcher tells it to activate. This is why it gets focused. I tried Pages, for instance, and it does the same.
