You can do this by selecting the large object in the map window (the 
layer must be editable), and then choosing Objects > Set Target from 
the menu.  Next select the smaller object which is beneath the larger 
one (if you know where it is just hold down control and click in 
the right place to select it - if you don't, temporarily give the 
layer a transparent fill using style override so you can see 
everything and then hold down control and select it).

Once you have selected the smaller object, choose Objects > Erase 
from the menu to 'cut out' the shape of the small object from the big 
one.
If you have lots of small objects within the big one, you can cut 
them all out at the same time by holding down control and shift and 
clicking on each of the objects in turn.  This should select them all.
