Maybe there is a problem with using the Shapefiles native? Try importing your polygon layer into Maptitude format and doing the export into Maptitude .CDF. I just did an export of one of my .cdf files as a .cdf centroid point layer, and it put the longitude, latitude information directly into the data table just like it should.
