This largely jas to do with the fact that so far there was no real storage 
management in Matterhorn. This however is abou to change with 1.4 which, as you 
know, has not been released yet which is part of the reason why its 
documentation is not complete.

This is news to me, and I am wondering what those temp files are that remain 
after the processing of a workflow. Did you by any chance file a ticket?

That very much depends on your installation. Running a 1.3, the directories to 
keep are those configured  or defaulting to some initial values in 
config.properties.
