Hi Cristina, glad to hear that v2.4.0 enabled you to get past the OS X security nanny issues.
As for the type of alignments you are trying to construct, I am afraid that it's likely to to be very resource intensive with the progressiveMauve algorithm, especially for RAM and CPU time. It is certainly possible to align 35 bacterial genomes with progressiveMauve and others have aligned many more, but I would take a rough guess that you will need a machine with 32 or 64GB of RAM. If you've got draft genomes, reordering the contigs relative to a single reference will help reduce memory demands for the subsequent multiple alignment. As for the problem on windows, would you be able to send a bit more of the text preceding the exit error message? It would help to know what the aligner was doing right before it crashed. Best to send the whole log if possible, although if it's big then maybe better to email it to me off-list.
