I aligned successfully 42 bacterial genomes (S. aureus) from the same genotype, 
if I use different genotypes, I can align about 15 genomes with a MacPro with 
32 GB of RAM

for me it’s not the case: progmauve works better with unordered genomes for me! 
 (What it is really not logic for me, Aaron, I think that I have send you my 
genomes)
