Certainly, plastic is much more susceptible to being scratched.
Besides cost?  I can't think of any reason.
However, I've disassembled many CD and MD players, every single one had
a plastic lens.
I think cost is really the only reason, and for most companies, it's a
plenty good enough reason to go with plastic.

BTW, I have seen very little reason to ever bother cleaning lenses.  I
have never seen a dirty one EXCEPT if someone in your household smokes. 
The CD/MD players from a smoker's house often have lenses that are
clouded by a film of smoke particles.  My sister smokes, and one of her
CD player's lens was so covered with a film from cigarette smoke that it
could not even play CDs anymore.  A simple cleaning with a Q-tip was all
it took to bring that CD player back to life.
