It sounds like after the feature update was installed, UAC has been enabled for the account that you are using to resume the task sequence. MDT and UAC don't get along. (Startup folder links won't ever prompt for elevation, so your workaround is only OK if your task sequence doesn't need to reboot any additional times. If it does, you'll have to manually resume it after each reboot.)
But I'm with the others: Don't do it this way, even though it does work with Windows 10 1607. Instead, just drop the 1607 media into your task sequence and build a new image using that. We do this so that quarterly, we can open the image, run any Windows updates/changes necessary, and seal it back up. We then use this image in our OS Task Sequence deployment. Otherwise taking the time to add each custom change would be an extra 200 steps into the task sequence. Back to my problem at hand, we applied the Anniversary update to cut out a large chunk of time, however The Resume Task Sequence function sops working after this particular update.
