I've not experienced the extreme problem you seem to be having.

I have a few suggestions, but don't know if they'll work:

Check your Utility, Surface Modes. I think that the Virtual Mesh Tolerance
and Point Set Fitting values have some effect on the output from the SMM

Check the Intol and Outtol settings in Surface Machine. Set them to a really
large number, like .500 to see if the problem goes away.

Try grouping only a few surfaces to machine at one time.

Try Surface Machining with a very large stepover. See if that stops the
error.

The problem may be due to the number of points generated by the SMM, not the
number of surfaces involved.

If any of these things help, then we may be able to figure where to go from
here.
