There should be a way of getting whatever daemon/program is mounting the iPod to not mount it automatically. In KDE4 the "Device Notifier" is what would handle this, which automatically lists available removable media but does NOT mount it automatically unless configured to do so. There should be a similar way of configuring whatever Gnome program would do this as well. There's a slim possibility that your iPod is being mounted during system bootup via /etc/fstab or via one of the configuration files in /etc/udev/ -- so you might want to have a quick look at those to verify.
