Depends on area of the country, but considering its off season, and the modifications are of little value to resale value, it is worth less to someone else than the owner with some attachment to it. The history of the car would make it a higher risk than an original stock configuration. To me, an engine and tranny replacement would be a negative indicating a hard life and unknown issues in the future. Racers may not care about the swap, but the open diff is a detriment and would reduce the value to them.
Mismatched body panels and bad paint would turn off most non-miata owners and reduce value dramatically. If you find the right buyer that is willing to settle for a less than pristine car, you may get $3500 for it. But many first time miata buyers would be smart to shy away from a modded car. Too many unknowns. Better to sell it in the spring. Could be worth an extra $500-1000 if he waits.
