I just tried to follow your steps and to reproduce your problem, but I
could not. Building MITK via the project template's superbuild results
in a MITK-superbuild/MITK-build tree with a correct CMakeCache for me.
Do you still see this behaviour?

In "startAwesomeApp_release.bat" the last line is "\SandboxApp.exe"
which is wrong. Should be "AwesomeApp.exe".
Thanks, I just fixed it.
*Now in "startAwesomeApp_release.bat" I see "\AwesomeApp.exe". The
backslash should be removed, too, else MITK does not start using the
.bat file on my Win 7 x64 maschine.*
