Hi Sascha,
Partly, this is a "feature" of the ExternalProject module used for the
superbuild. To avoid confusion, I just removed the MITK_BUILD_org... options
from the MITK superbuild. Hence, they will not overwrite the values in the
MITK-build directory anymore.
However, options which are available both at superbuild level and
inner-project level will be overwritten when duing a "supberbuild" again. In
some situations this can be confusing, as would be the other way around (not
overwriting). Usually, building at superbuild level is only done once at
initial project set-up.
*Thank you for your explanation. However, I cannot configure (enable/disable)
the plugins anymore through cmake. I just pulled the latest template, cmaked it
(and disabled testing and tutorial stuff) and compiled it as superbuild.
Afterwards, if I try to configure "AwesomeProject\MITK-superbuild\MITK-build"
then not even one plugin is visible.
For comparison I pulled the latest MITK version, cmaked it the same way and
compiled as superbuild. If I configure MITK-superbuild\MITK-build afterward, I
see all the plugins.*

I just tried to follow your steps and to reproduce your problem, but I could
not. Building MITK via the project template's superbuild results in a
MITK-superbuild/MITK-build tree with a correct CMakeCache for me. Do you still
see this behaviour?
Unfortunately yes. I tried it during the day again and I still have the same
problem.
However, hope dies last. So, I´ll give it another try. Therefore, I pulled the
latest template again from GIT and setup a new project.
I´ll let it compile now and report the results tomorrow.
