The problem with rust is that you can only see about 50% of the problem at any given time. Only by removing the scaly rust on the outside along with the paint will you see the entire area. You can treat the exposed area without removing the windscreen but know that the rust has formed underneath the rubber seal and unless that's removed, it will continue to spread. Even if you stop the spread from underneath the seal, the rust will penetrate the metal behind the seal or move around the repaired area. Think of rust like Kudzu - no matter what you do, it WILL survive.
