Removing this resets it to defaults, and as long as you have not edited config files in /etc you will have what is essentially a new install of gimp.
# rm -rfv ~/.gimp-2.6 Some of what you describe seems to be how it is supposed to be, you make a new layer from a selection, then can apply filters just to that layer if you like. Bleach-bit? I would stay away from those sorts of things... It is certainly not going to help _solve_ problems.
