What's your full command line? I made a mistake with the "usb:"  see 
below.  With debug enabled, I dont get these messages.  But I do get 
stuff like << [ERROR] GPS_Packet_Read: Timeout.  No data received.>> 
However, the data does eventually all get transfered.

Just to cover some basics before going too far. Do you have read 
permissions on the Garmin tty? It looks like you do but for safeties sake.
        # confirm the location of the garmin
        dmesg | grep Garmin
        #
        ls -l /dev/ttyUSB?

This just worked for me, my garmin is assigned to /dev/ttyUSB1

gpsbabel-1.4.1/gpsbabel -D 2 -r -t -w -i garmin -f /dev/ttyUSB1 -o gpx 
-F output.gpx

NB:  When I wrote "usb:"  that works for MacOS and apparently on linux 
but I realize that I have never used that on linux :)
