I suggest you first remove all the .mnemosyne directories you can find.

Then, log in as normal user, not as root (provided you can do this in your 
linux version) and start the program. Add a few cards to make sure it works.

Then you can copy over your default.mem from Windows. Make sure that file has 
write permissions.

You can also copy over log.txt and the history folder if you want to preserve 
your history.
