How did the library files and qt.pyd end up in the .mnemosyne directory in the 
first place? That seems rather strange to me.

I would suggest testing with completely tabula rasa;

-uninstall Mnemosyne
-deleting .mnemosyne (actually renaming it, to keep the data)
-do a complete search on your filesystem for directories .mnemosyne and 
Mnemosyne, and get rid of these
-install and run

See if it creates backups then.
