This should not happen. If you can reproduce this, I'd be interested in the exact steps that cause this. Normally, if you just review cards, the contents of the card and its tags are not changed at all during sync. So, make sure that you have not accidentally removed these tags during edit.
Also, make sure that what you're seeing is actually tags gone missing, and not just cards being activated or deactivated because you started using (de)activate cards.
As a further note: I've only just started using the (De)Activate categories options (brill. by the way!). However, there were a couple of times when the window opened with just the Category list frame sized to the full window i.e. the tag tree frame was missing. It seems to occur when I first start using it (i.e. first on my laptop when I started playing with the option, and then later, when I first started using it on my desktop). Since then, no problem.
The first time you use the program, Qt makes a guess of how big the windows should be, and there's probably a Qt bug here. However, Mnemosyne remembers if you resize the windows, so in this way, we can work around the Qt bug.
