Well interestingly enough our fix seemed to be somewhat different. When the server was bogging down yesterday, one of my co-workers turned on the Server Monitor to see what he could see. This promptly locked up the server so he rebooted it. Since we were still having our struggles - we finally went to go back into the Server Monitor and discovered that all of it's monitoring processes were still on. We stopped them, and the sites all started right up. So it seems the Server Monitor is keeping it's flags set to whatever the last setting was. Pretty crazy in my opinion!
But we're all good now - and the implementation of the new JRE seemed to help speed things up dramatically too.
