It's not about opening a second version of the program, just being able to

To do this, open your first solution, then select File/Open.

Select the solution file you want, say "Second.sln" and make sure you
uncheck the "Close current workspace" checkbox.

That will open the two solutions in the same instance of MonoDevelop.
