It's simple, I think.

1) MooTools doesn't market itself.  jQuery does an excellent job of marketing.  
Not sure where the devs found the time ...

2) MooTools audience is "intermediate to advanced javascript developers" 
whereas jQuery is "designed to change the way that you write javascript."  The 
jQuery approach attracts designers and back-end developers who don't want to 
learn javascript. But that's not to say they don't have a smart group of users 
as well, I was totally impressed by many people I met when I spoke at jQuery 
Conference.

3) Search volume != usage trends

We all know that graph doesn't represent usage.  How many times do you search 
"mootools" in google?  I imagine the majority of searches like "mootools" and 
"jquery" are performed non-programmer admins and marketing folks who are 
looking up buzzwords they hear in meetings.
