Depends on what you mean by 'fixed'

I have the exact setup you describe.  In fact, it doesn't matter *what* 
mail client or OS you are using - I primarily use Mozilla on Windows and 
Linux, but I can use Outlook, Eudora, Aethera, Balsa, etc; the same 
directories and folders auto-import if they aren't in the particular 
client's structure already.

So, it doesn't really need to be 'fixed'.

   What you need to do, however, is start using IMAP rather than POP3 
for email.  POP3 doesn't really support this.  IMAP does, however, as 
everything is server-side on IMAP; IMAP works sorta like NEWS, but is 
for e-mail rather than newsgroups.

And, if you ISP doesn't support IMAP, I suggest using a service such as 
Novell's MyRealbox, which offers POP, IMAP, and Webmail, as well as 
importing mail from existing accounts, server-side mail filtering, and 
SSL support for everything.
